Engine oil coming out the breather into the airbox ....what am i missing ????

My buds riding in the Amageza on his 950 S/E , we noticed that it was using oil but not smoking, tracked it to the engine breather, fitted a new Balancer  Shaft Seal , hasn't fixed it , the bikes only done 55000 kms , admittedly hard riding but has no loss of power, it also became extreamly difficult to start which we traced to inlet tappets tight, while it was stripped we cleaned the carbs and put it all back together,it started first push of the button as it should  but wouldn't idle properly, ran it with the air box lid off and it idled 100% put the lid back on still 100% put the engine  breather on the air box and it imediatly  started running rough and not idling properly a bit stumped and running out of time , can any of you clever lads out there tell me what I'm missing ???
