klr 250 cdi on a klr 600

Hi all
I have a 85/86 model klr600 with kick and electric start. the cdi blew and the only one i could find was one from i believe a 250 of a similar year its details are. denso 21119-1180 then 070000-1440. i don't have the details from the old blown unit as it went missing from the garage in the search for a new one !!.
the bike now sparks well but wont run, it will all of a sudden backfire and sometimes it sounds like it will go but with no luck. its as if the timing is out. all timing and cam lines mark up perfectly.
i remember someone telling me that there are 2 separate firing points on the magneto and you can remove one of these for some reason ?? is that what i need to do as i am running a different cdi unit or is this a old wife's tale.
any help or advise would be greatly appreciated.
