KLR stuttering at low RPM

Kawasaki KLR 650
I picked up a 2005 KLR 650 that was in storage for a bit but I managed to clean it up and make it pretty again.

I’m having an issue and can’t seem to sort it.
Accelerating and driving constant at 4500 to 5000 RPM (100km/h -120km/h) the bike runs perfectly.
The moment you slow down to about 3000 RPM or below and drive constant the bike stutters (hiccups) , like its losing power every odd couple of seconds.

I have read some forums and did try the following –
Clean petcock, carb, new fuel lines (specially the vacuum hose). Check the tank, air filter even the stand switch.

I did take it to some guys in Pretoria and they also replaced the pickup and had the coil rewired (was burnt).
The problem is not gone and now they recon it could be the CDI…

Any advice will do...
